I ban GodEatGod 'cos, I think I told you to check your AV quarantine. Some files in CF have behavior some AVs heuristics pick up as a malware behavior, and act accordingly.
Check if there's read-only on your FL directory.
Move your savegames from their directory elsewhere.
Run FLMM and CF launcher as admin if vista/7/older.
So far if I had any trouble with FL it boiled up to the latter three.
