hmmmm, don't know what error E5 is.
could it be that u have picked up a virus???
it all sounds quite serious. if it was me I would find an old restore point and go back to that, though that doesn't answer your immediate question.

You can get E5 when the crossfire proccess is still working after quiting the game. Try to kill it in the task manager and start cf again.

E5 is corrupt installation (or no right to write into freelancer path) look at index.php?page=Thread&threadID=8916

E5 is rly only remaining old Freelancer.exe in memory. This happened to me many times.

It happened with me too, so if you cannot find the thing in task manager use ccleaner(free) or just give your computer a fresh start it will solve the problem.

I have this problem weekly with CF mod and DON"T deactivate it and try to reactivate it or you will have the same problem.
My solution is to uninstall all CF and FLMM and reinstall freelancer FLMM then CF mod when this happens.
It is a Pain yes but it works.Currently atempting to deal with this error while attempting to active CF mod in FLMM:
Error: SHCopyFile failed ('C:\Program Files (x86)\Microsoft Games\Freelancer\EXE\resources.dll.flmmbak' to 'C:\Program Files (x86)\Microsoft Games\Freelancer\EXE\_resources.dll')REinstalling from freelancer CD.....

E5 error will happen every time when you close CF and in memory will stay freelancer.exe process (should be normally closed, but sometimes is not). If you do not close in such cases this process in task manager manually and will start CF launcher (and start SP or MP), then you will end with this error. Simple thing, easy solution. Not need to worry about it, reinstall or restart win.

Is their something I can do on my end to make CF more stable in the flmm activation/deactivation process. The deactivation process corrupts the mod every time and will not reactive with out reinstall of FL & CF1.9?

No, after you once activate CF, you cannot deactivate it. But still exist easy way how to have activated more mods, different CF settings or fast reinstall CF: look here: index.php?page=FaqDetail&category=7#question162

FLMM always had the deactivation bug with mods that use scripts -
As simple as it won't be deactivated, you gotta delete and reinstall everything again.
