It looks like to me that something screwed up with your game files while installing. You may consider a reinstall (and be sure that you remove the leftovers). During the installation disable your anti-virus/anti-malware and after that, put the whole game directory into exceptions.
PS: You may first backup your game saves of course.
PS: Another possible reason is the Sweet FX feature. I had problems installing Crossfire on a desktop PC before and CF couldn't run until I figured out it was the SweetFx(you can disable/change that in the Launcher Options).

When you downloaded mod installer? ... last 2 weeks or long time ago?

By following the instructions did you also remove the leftovers? , they intend to do conflicts with the mod during reinstalls. You can use a software such as "Revo Uninstaller" to get rid of the leftovers while removing your game and mod and be sure that you DO NOT restart before it gives you the option to search and remove the leftovers.
You can also manually go through the registry and remove them completely(be sure that you know what you're doing) and throughout the drive(also check in the hidden sectors just in case). You may also remove the folder in "My Documents/My Games/Freelancer" though your game saves are also stored there, so you should keep them first before removing the folder.
After doing a complete wipe out of any leftover files, it shouldn't screw up with your mod, unless something in the background do so while installing it.

I also recommend do next after new install and 1st updates (when is mod working): Check freelancer folder properties and make screenshot. If later will things screved, check properties again. You can also make copy of whole cf (freelancer) folder and have it backuped (can be also on removable usb disk), and simply replace whole folder (the fastest 'reinstal' method).
Windows itself use some restore mechanism which can (if active) replace files to theirs 'original' place. New installer contains instructions how to make fl folder exclusion from this win protection, but since its local issue, there can be more similar issues related to one concrete PC.
