Everytime I change settings like choosing colours etc or even not even changing anything I get this when trying to install the Mod using Freelancer mod manager V1.3 I even try it with the latest FLMM v1.50 same problem...
Anyone got any solutions, I am thinking of re downloading the mod but I have to wait like 10 hours
you have to re-install the whole thing (FL, CF and FLMM)
choose your settings wisely... or you'll have to do the whole procedure 
indeed. FLMM is still a bit inaccurate. As CF is a very complex and huge mod the files that are altered by FLMM cannot be re-altered back. Thus once you have an error during activation you need again a new install of FL as a basis.
The error that was reported in the log view are probably related to a write protected file.
I myself select the freelancer installation folder and remove the read-only settings in the Properties windows (right click on folder). Please make also sure that you execute everything as administrator.
Sorry for all the inconvenience - there seems to be no other way around this problem than to make everything from the beginning again
