Jump holes not spwning? [Single Player]

So basically I've had jump holes not appearing, specific examples being Wanderers Pond, Oasis, and the custodian jumgate all which eventually showed up. Currently the jump hole into Hiruga isn't appearing.

Any help is appreciated.

Thanks that explains why they weren't always there, but is it only during main missions? because I definitely was able to find them before finishing the vanilla story.
