I purchased a ship in Sov called the Haidar. It's classed as a fighter and can be equipped with the usual fighter shields and equipment. I bought it for it's very large cargo hold as I like doing missions and it holds a lot of pilot pods. I was doing a mission the other day and noticed my top speed was only 63...not 80 like most fighters. I figured it was because of the large hold. I travelled back to Fuchu Prison to drop off a load of pods and I noticed that, as I exited a trade lane that my speed was back up to 80. I hit cruise to make the run from Deshima Station to Fuchu Prison but ran into some Blood Dragons that disrupted my cruise. My top speed dropped back down to 63. I killed the Dragons and dropped off my pods. When I exited Fuchu Prison, my top speed was back up to 80 again. This ship doesn't seem to want to make up it's mind if it a fighter or a freighter.

well this all depends on where you were! because i know out in Weth.. when your heading to the base.. your speed without thrusting or cruising is lower than it usually is and thats because of the Slow Anatomy! well at least thats wat i think so i wouldnt worry about it.. i thought something was wrong with my fighter at first because of this, but then i asked a few people about it they told me that this is normal depending on where you are (what your flying through)

You sure you weren't just flying thru a nebula Rex? OP did a server change to slow down ships inertia when flying through them some time ago.
Aside from that, what you're explaining to me is the possible fact OP has incredibly added slower inertia to ships with considerable cargo in their holds! I'll wait for OP to chime in about this possibility or to further explain...
