The folder called "Freelancer" inside "My Games" inside "My Documents" has to be cleaned up, there is where are certain settings and most important, your save files. As save files from other mods or vanilla are not compatible the game crashes when loading them. It can also be caused by an error in the install where some files are missing, but that shouldn't be a problem if the mod got unpacked successfully.
