I have managed to get it to work, between the suggestions here and some testing I'm not exactly sure which step managed to get it to work, but it was working after I:

1) Uninstalled Crossfire mod & Freelancer - looked through both the regedit and appdata…

Some further testing I think ISO of Freelancer appears to be OK - I have the "freelancer.exe" fine, there was a mention of a "crossfire.exe" which I don't have.

Tried the suggestion of the uninstallers above, uninstalled everything. Ran Freelancer…

I checked directplay is enabled. I tried to reinstall freelancer and the crossfire mod to the C:\ drive per the suggestion above (each reinstall I delete the freelancer folder form "my games").

No the A drive is separate from my system drive (system drive is the default c), I do delete the my games/freelancer folder each time I tried to reinstall it.
