It seems like you have used "OpenSP" in launcher options (it results in "new start" and closing campaign script). Check launcher, uncheck this option, load some from latest mission save (using mission save should avoid later issues, its very recommended to do so) and finish vanilla part. CF new missions starts immediately after vanilla FL ends (there is no delay).
