If you're using a speedpad or other interface device, you need to shut down the associated editor or whatever software it uses to set up the key command profile. In my case, it's a Nostromo N50, which has a profile editor running most of the time, and links directly to FL. If it is not shut down, it interferes with the mod deactivation and FL uninstall!
