Give it please some time before you will dock, is possible there is mission trigger which need to be activated and if you try jump early, it stop working as it should. I played this mission you mentioned many times, did not noticed this, but is possible that there is, in moment you want dock, spawned scripted gunboat and this do issues you described. To be sure avoid this, wait a bit for gunboat spawn, kill it and then dock.
