There is not any way how to lose this affiliation. What you described is clear sign for hidden faction and player cannot change this. It is only a guess, but I suspect that on your character was at some moment not any faction maxed (high enough) and this was a reason why your char get hidden aff (which have fixed value - little below max rep).

It is ofc possible delete these factions and fully separate SP and MP ... for a small price = delete all existing mp chars and start from '0'. Actual settings are compromise between what players want and what is technically possible. As I myself have more as one char with 'hidden' aff I understand perfectly why player can be frustrated ... on other side i know that do changes in this could have very serious consequences ... i better like idea have my chars as are now
