I had the same problem myself. It is really annoying, at least at the beginning, when you are still flying a Starflyer and have no-good guns. I survived without much problems, but it took me about 10 to 15 minutes to take down those damn ships in the missions. Since then I only take missions where you only have to kill one guy (assassinations and the like...) I scanned the enemy ships in combat. They all have 100 Shield Batteries and 100 Nanobots.
