I've taken great steps with older characters to get proper rep for my role. I think there is only a limited number of factions it will allow you to be "alligned" with in the targeting info display. There are times when my ships will have done missions for a different faction and none of the naval factions are closest to maximum with me, and yet I am still labeled as "navy." Quite strange.
